Damion Stewart, Damien Delaney, Gavin Mahon, Hogan Ephraim and Patrick Agyemang also dropped out at The Valley.
Matthew Connolly came through unscathed on his return from a back injury and will hope to keep his place at left-back ahead of Delaney.
Sousa has a virtually full-strength squad to choose from, with only long-term absentees Rowan Vine and Akos Buzsaky in the treatment room.
